Clapton recorded their third win in four outings to move up to eighth in the table.
Jerome Martelli was on target once again, following his brace in the 4-0 midweek win over Ilford, and Rafael Duyille also struck to put the visitors on top at Hargrave Park.
The Airportmen hit back, but could not deny Tons and boss Chris Wood said: “It was a great first half show. We should have gone in more than one up.
“Three more big ones in the bank. Once again great support!”
Tons visit Tower Hamlets for a Gordon Brasted Trophy tie on Wednesday.

Sporting Bengal returned empty handed from Burroughs Park, despite taking the lead.
The visitors opened the scoring on 26 minutes, but their joy was shortlived as Dan Trenkel headed Rovers level after good work Billy Radley six minutes before half time.
Dave Collins put the hosts ahead from the penalty spot on 71 minutes, then made it 3-1 with a wonder strike just six minutes later.
Abdul Bari replied for Sporting on 80 minutes, but it was not enough to prevent defeat.
The two sides meet again on Wednesday in a Gordon Brasted Trophy tie.
Tower Hamlets 1 FC Romania 3
Tower Hamlets were left shell-shocked after conceding inside the first minute.
Barely 30 seconds were on the clock when Florin Pelecaci put the visitors ahead at Mile End Stadium.
Gabi Marin doubled Romania’s lead two minutes before the break and, although Steve Willis replied on 55 minutes, another Marin strike midway through the second half sealed the points for the visitors.
London APSA 3 Haringey Boro 2
In-form APSA extended their unbeaten run to eight games with victory at the Terence McMillan Stadium.
APSA visit FC Romania in the Gordon Brasted Trophy on Wednesday.
But London Bari’s long wait for a win continues after they slipped to a 3-2 home defeat against Eton Manor.
Basement boys Bari have now gone 11 games without success and visit Basildon in the Gordon Brasted Trophy on Tuesday.
